Have no fear - the Cylons do have a presence in the story, but it's pretty self-contained and doesn't really fly in the face of established continuity. I totally agree with your assessment of "Hero" and its role as exception vs. rule, but you have to concede that the developments in that episode did sort of open the door for the Cylon-Human relationship before the holocaust. It also allowed for some plausible denial for the characters who were involved and for the Colonial military in general.
The toasters are around, and there will be some degree of contact, but they're hardly the thrust of the bigger story. Scout's honor.
Oh, and Ronald Moore's office double-and-triple checks EVERYTHING. We get notes. They wouldn't allow us to go too hog-wild with their continuity, and we wouldn't want to. It's all handled with tender loving care, I assure you.
